Originating as a colonial settlement in the 17th century, Stony Brook played a vital role in the American Revolutionary War. The area's historical significance is embodied by the Stony Brook Grist Mill, a meticulously preserved landmark that dates back to 1751, and the Long Island Museum, a nine-acre museum displaying art, historical artifacts, and carriages.

Today Stony Brook is designated as a hamlet/census-designated place (CDP) in the town of Brookhaven.
